A 400-as évektől kezdve a San Francesco del Deserto-t mindig a Ferencesek Rendje igazgatta, kivéve a tizenkilencedik század elejét (1808), amikor Napóleon csapatai raktársá és bádogládává alakították át a szigetet.
1858-ban Bernardino da Portogruaro atya munkája révén a sziget a Velencei Egyházmegye tulajdonába került, ami lehetővé tette a szerzetesek számára, hogy újjáalapítsák a ma is működő kolostort.
